Eric said a few years ago that it was a combination of him not liking the song/having pride and ego over being told what to play on it. He regrets not giving it a fair shake

I thought the story was that he quit the band due to drugs or money (probably both) and didn't show up to the studio the day they recorded the song. So they had that other guy (Ronnie S. Champagne) do the bass parts for it in his place.

Looking back on that moment now, “without any of the baggage of my younger self,” Avery says he regrets not playing on the track. “I was so wrong back then, because I was saying that I didn’t like it, but I really think that was just driven by some petty ego battle of some kind,” the bassist says. “I don’t think I really gave it a fair shake back in 1990, and I can’t remember the exact details of what was happening. But that was coming on the heels of maybe doing ‘Classic Girl’ or something, where I was sort of being told what to play on it. So, at that point, I didn’t feel nearly as much a part of the project of Jane’s Addiction as I did for Nothing’s Shocking.”

I asked Ronnie Champagne what the dealio was about of course on Facebook a few years ago.
He said something along the lines of “surf was up, Eric said “you can record it””

I’ll never forget Rolling Stone giving Ritual a 2 out of 5 stars when it was originally released. That was a serious WTF moment considering it’s a masterpiece; received a lot of acclaim at the time and landed on many “best of the year” lists that year.
